See the figure with the green, blue, white etc. vertical bar charts, which has nothing to do with the masked genomes and is separate analysis. I find it interesting that that blogger said absolutely nothing about this. I also don't think you brought up masked genomes so it just distracts from your question (he might not have done it intentionally though). BTW, I'm going from memory here, but I'm pretty sure that this is correct. You might want to reread the paper to be absolutely 100% certain that they are two separate analyses.
