Unfortunately, due to their relatively large size, successful targeted amplification of STRs is rare with highly degraded samples. In addition, STRs are difficult to recover from shotgun data in these types of specimens. Single nucleotide polymorphisms (SNPs), however, can be used for individual identification [97,98,99], and these could be typed using hybridization capture and HTS. SNPs are already being targeted by the ancient DNA community to determine Y haplogroups [74,88,100], assess kinship [89], and test models of human population history and evolution [41,61,62,64,65,66,100,101,102].
